I believe these were intended to be some sort of community acquisition of fissionable fuel. That being said Plutonium is a man made element and does not occur naturally on Earth. Though the fallout universe takes place in an alternative universe to our own it could be that they fudged physics a little to allow for the naturally stability of plutonium in the earths crust. The fact that some of these sites are extremely radioactive it suggest that these structures indeed had some sort of fissionable material in its interior and could have even been a direct source of power.
